Can I administrate the connection factories through configuration files?
That is : is the number of connection factory fixed?
can i self JNDI name some connection factories?

No they are not fixed. In JBoss 2.4.x edit the jboss.jcml file.

for 3.x edit the jbossmq-service.xml file in the deploy directory.
