I have the same problem. I think manual-flush does not work properly.

did you find a solution? the same happens to me.
When I press F5 the query does not refresh porperly.

I remember it was fixed in one of the releases, I think 2.0.0.GA - if not, try 2.0.1.CR1, it should be fixed there. At least, it works for me now.
