Application With Its Own Hibernate

How do I deploy an application with its own version of Hibernate embedded in its WEB-INF/lib without causing a conflict with the Hibernate that comes with JBoss?

I'm not sure it can be done. Mostly standalone-stuff like JSF can be bundled (when properly configured) but when you have stuff like hibernate with validator injection (that's done by the server), I think you are asking for classloading/casting problems if you try.
