Seems the shutdown command doesn't work(My env is Windows XP ). From the windows command, I can start the server by running the run.bat file. Ctrl-C to shut it down. However, I can't shut it down by running shutdown.bat. The same error as using Eclipse, which executes the same command.
The shutdown.bat depends on JBoss AS using port 1099 for JNDI. Did you, by any chance, change the JNDI port?
I don't think I run anything with port 1099.

Which must mean that you did change the JNDI port. You need to find out what you changed it to and then pass the port number to shutdown:
shutdown -s hostname:portnumber
shutdown -s localhost:1199
No, I didn't change any configuration.
But you said nothing has port 1099 open. If you did not change anything, then JBoss AS would have that port open.
Also, when running netstat, use '-an', otherwise not all ports show up as numbers, in which case you could miss port 1099. Try running this (with JBoss AS up):
netstat -abn | grep "java"
That should show all ports open by JBoss AS.
