After a long search I found the trick: I edited dao/daohome.ftl in the plugin jar
Not very elegant and has to be repeated after each update of jboss tools, but at least it works.

There is a Custom Template path you can set which can contain your custom template files.
Thanks. One should add that within this directory the structure has to be the same as in the plugin, i.e. there must be a sub-directory dao containing daohome.ftl.
The documentation could be more detailed about this. Also where to find the master templates to start with.
In hibernate-tools.jar. Look for *.ftl files.
You can find the jar in org.hibernate.eclipse plugin.
