I used Preferences | Team | Git | Configuration - the System tab and browsed to my non standard installation folder c:\s\Git
I also set my HOME directory to be the windows user profile directory - not a usual task when setting up windows applications.

EGit actually doesn't need a binary git installed to your windows. EGit is using a java git implementation. The warning is about the HOME environment variable that was not detected. EGit would then fall back to %HOMEDRIVE%/%HOMEPATH% to store its configurations.The warning is telling you that this location might differ from %HOME% which a binary git (for windows) is using. EGit will still work.
The warning is eventually badly worded. Shortening the text and kkipping the initial warning would help so that users would read the whole thing and better grock what it is all about.
