catalina/webapps is not used with embedded Tomcat,
the wars go into jboss's deploy directory.

For JNDI lookup you mean?
Just create an InitialContext without parameters and lookup in there.
myCtx = new InitialContext();
myHome = (MyHome)javax.rmi.PortableRemoteObject.narrow(myCtx.lookup("my/jndi/name"), MyHome.class));
(Syntax above might be slightly wrong...) -

As first step, i did following things
I created my own directory under /server/mydir/conf
/server/mydir/deploy.
I copied jboss-service.xml into /server/mydir/conf.
now how can i say run.bat to refer /server/mydir/conf/jboss-service.xml
The reason i did above things because, i don't want to touch base installation.
i will apprecieate if you can help me in this.

1. I copied webtest.ear file under /server/mydir/deploy/
2. my deployment sttributes in jboss-service.xml is
./deploy
when i did this i am getting following error.
Error:
Need to specify class name in environment or system property, or as an applet parameter, or in an application resource file: java.naming.factory.initial
can you tell me what extra do i need to do ?

in this case, you jndi.properties
