I have been using CDK checked out from repo WITHOUT any modifications and JS files are fine. When my component is used on a website though, scripts are compressed, but that can be controlled via:
<context-param>
<param-name>org.ajax4jsf.COMPRESS_SCRIPT</param-name>
<param-value>false</param-value>
</context-param>
in your web project web.xml -
