I have removed the DeploymentManager and Deployer's from the MessagingServerImpl class. These are now all created via the *-beans.xml file and instantiated by the MC.
Because of this no default roles are added to the Security Repository when you create an embedded Messaging Server. You will need to either disable the security or add some default roles.
