1)Copy your files as-is... This will result in a partial application being deployed and perhaps some stack tracing.
2)Touch application.xml(ear) or web.xml(war)
touching these files will force the deployer to redeploy your app.
That should do it. I'm not sure web.xml is the right file, it's one of the file underneath the WEB-INF directory.

Which determines the scan period of the main delpoyer. How many files can you copy in 5 sec?

I proposed a patch in the deployers forum.
You can set the scan period to 60 sec, but if you deploy on the 58th second, something could go wrong.
Don't know if there is any interest.
Maybe I'll post it as a bug.

I just want to add that there is an attribute you can set that turns off the deployment scan if you want to control it manually.
Try adding this:
false
in your jboss-service.xml file..
You can then use the JMX console or similar to start a scan when you want it to. We trigger it from our Ant scripts when all files have been deployed. (We're on JBoss 3.2.x, BTW)
