Please use JBoss 4.0.1RC1. I guess there have been some changes in RC2 that screw up the EJB3 deployer.
FYI: You do not need to put a Hibernate.properties file within the META-INF of the ejb3.0 entity. It will use the default under ejb3.deployer/meta-inf/hibernate.properties.
