If I am installing the ESB to an existing AS setup, what should org.jboss.esb.server.home point to?

The AS or the ESB location?

Also, I tried running the latest JEMS installer and it had no ejb3 option. What version should I use?

Not sure about why the JEMS installer does not have that option, but you can download 4.2.2.GA from http://www.jboss.org/jbossas/downloads/.
