Ok I made my digging and found the default_schema in the <project>/src/main/META-INF/persistence.xml file. Couldn't find a default_catalog and I believe I did not configure one for the MySQL DB. The value for the default_schema is correct and refers to the schema I try to access.
Another peculiar thing is that when I try to create a new Hibernate->reveng.xml file I am reaching the same Configure table filters dialog, but this time it finds the schema and its tables.

The value of the default_schema is the schema name, mom1.
I tried to update Eclipse with the latest nightly JBoss Tools release but it failed, hanging with the message: Could not complete request, generating details.
I made another experiment and added manualy a default_catalog giving it the value *.
As in the previous cases it did not expand the schema, but it did generate entities for all the tables, which is not what I wanted but gives me something to work on.

The schema name is mom1. Furthermore when I defined the schema default name, I got a duplication in the FROM part of the SQL query, i.e. an SQL statement ending with mom1.mom1.... Not entering a schema name at all, or removing the default schema part from the persistence.xml file (even after returning it) made the project work (for the time being).
I am probably doing something wrong, I did not write any code, so it might be the versions of the components or some of the wizard's definitions. Playing with it further I might find it and if so I will post it here.
