As for your problem, you should not be running run.conf.bat. Instead, open a command prompt, go to the bin folder from the command prompt and run the run.bat file. Before doing that make sure you have set JAVA_HOME to correctly point to the JDK installation.

JAVA_HOME is using JRE6 and is correctly setup : JAVA_HOME=C:\Program Files (x86)\Java\jre6 (the server was running successfully till yesterday)
Even when I am trying to run the server with run.bat , it is behaving in the same manner. It is trying to call run.conf.bat.screenshot is attached

Could you delete the line '@echo off' from the run.bat and post the results if you starting.
Please do not use a sreenshot, attach the console output as textfile.
