Right now it depends very much on what you are attempting to do - if you are constructing Service Units and Service Assemblies, the JBI Tools are what you need - we'll be updating them very soon to fix the classworlds incompatibility.
If you want to develop Enterprise Integration Diagrams and Web Services, then the FUSE Integration Designer is where to go.
We'll be merging the two sets of capabilities to remove this confusion, but it will take some time to do that.

I agree it's not clear what to do from the information you can find on the Wiki. I'll update it to hopefully inject some clarity into the situation.
