It sounds like your message store index was corrupt. By deleting the data directory, you effectively wiped your message store, so this explains why the broker started correctly after that. A possible downside to this approach is that you would lose any persistent messages awaiting consumption.
It is possbile to force automatic recovery if using the Kaha reference store (the default) by deleting the kr-store/state/index-store-state file. This would just rebuild the indexes based on the existing message store without loosing persisted messages.

I also meant to ask you to post the version of the broker you were using. I have not seen this error before so it would be good to note the version that you saw the problem on.
