You can use OSGi api to start/stop a bundle.
More specifically
the org.osgi.framework.BundleContext(to get a certain Bundle) and org.osgi.framework.Bundle(to start/stop this bundle) interface can do it.
You may need google a bit to get more details to know how to use those api.
Acutally the console command use those api as well underlying.

another Using remote instances question.
The SSH hostname and port number is configured in the /etc/org.apache.karaf.shell.cfg configuration file with the following defaults values:
sshPort=8101
sshHost=172.52.16.111
sshRealm=karaf
hostKey=${karaf.base}/etc/host.key
when i use command karaf@root> ssh:ssh -l karaf -P karaf -p 8101 172.52.16.111 has an error:
Connected
Authentication failed
why is this error, can i helop you?

The default username/password for FUSE ESB is smx/smx but not karaf/karaf, you need change it accordingly.
