As for client/server, Hot Rod is both more performant and feature-rich.
Querying: without details I can't help you. Most likely the customization is possible, but you might be playing with fire.

whether a particular node supports a kind of affinity i.e. I want a
particular node in cluster to work with one of my host, while the other
node will work with different host/tenant? How internally indexing works in
Infinispan , i.e. when we indexed a class with annotation what will happen?
Most importantly, I want to know can we inject any custom code in
Infinispan before working query module? Can Custom interceptor will solve
this purpose?

Yes, this is the client-server mode

You could set HotRod intelligence level to 1, disabling the smart routing. Then, the client will always talk only to the servers you provide to it. But you lose the performance benefit, because the server will then have to relay the operation for the client if it can't serve locally.

Remote indexing requires adding the annotation to protobuf

Regrettably you can't inject custom interceptors in server.
