I'm pretty sure it's this related issue: [WFLY-6897] Replacing a disabled deployment destroys profile section of xml config - JBoss Issue Tracker
I was doing redeployments of disabled apps, indeed. The effect is probably noticable after a server restart, so I thought something was breaking in between the times I was using the VM.
